Heinrich Kohnen was the son of the teacher Heinrich Hubert Konen (1837-1915). He studied physics and mathematics in Bonn from 1893 to 1898 and was promoted in Bonn. After his military service he became assistant to his former teacher Heinrich Kayser (1853-1940). In 1905 he became an associate professor in Münster. There he met Maria Nacke (1882-1962), the daughter of a judge. They married in 1908 and had two children.

In 1920 he returned to Bonn to succeed Kaiser as the director of the Physikalischen Institut. During the Weimar Republic he was involved in founding the Emergency Community of German Science. From 1927 to 1929 he was the president of the German Physical Society. From 1929 to 1931 he was the rector of the University of Bonn. He opposed the nazis and was forced to retire in 1934. He worked for several companies before he returned to the university in 1945 and once more became its rector. He held his post until January 1948 and died in December of that year in Bonn.
