John Waddell came from Dover, England, but was probably of Scottish descent. He married Ann Kirton in 1736. In 1748 he was captain of the ship "Oswego". He settled in New York where he had a store in King Street that dealt with goods from Europe and India. In 1751 he moved his store to Dock Street.

He was among the first to subscribe to the New York Society Library, his wife being the only female to do so. He was also one of the first 33 members of the Masonic Society of New York. After his death in 1762 he was buried at the cemetery of Trinity Church in Manhattan. The New York Hisotrical Society has portraits of him and his wife.
